How can I clear messages from my servers? I hate downloading them everytime I log in.

If you are using POP there should be an option to download messages from the server or leave them on the server. Choose the option to download messages and delete them from the server.

If you explicitly delete the messages from your Messaging/Pocket Inbox client, next time you connect to the same server, they will be deleted from there too.

Note that you can't configure Messaging/Pocket Inbox to do this automatically; that is, while downloading mail. Only more advanced clients like WebIS Mail are configurable to do so.
