I understand that the PDA is still running some application although it has been turned off. My pda drain off all the power over the night. I suspect some program is still running and is consuming the power. Please advise how to really stop the running programs.

Your PDA is always on at some level, if only to refresh the ram. Its like a mobile phone in that way, having a "standby time".

Going completely flat overnight is a bit steep, and it may be for a number of reasons.

1) did you leave wireless on? If so it can increase your drain considerably
2) Do you have it set not to go of on time out.
3) some people have found leaving memory cards in the slots can decrease their standby time.

Most people leave their pocketpc's in the charging cradle overnight, to have a fully charged battery to start the day with. This seems reasonably sensible, and wont damage the battery.

My battery was draining fast. I found out it was my SD card. It was zapping the battery power. I removed it and the battery life has increased greatly.
