Is there anyway to make the task bar on the bottom of the screen clear? (so if I have a picture on my Today screen theme, you can see the whole picture.)

Not easily. You can install Wisbar Advance, and through a combination of a skin for that and a today screen theme, you can have it *look* that way. :(

Not that I know of. You can set it to be a color that works well with your Today screen image, but that's about it.
