I want to test out WM2K3 SE. What's the best way to only backup my applications' settings & documents so I can restore them after the upgrade???

Application settings will be tricky--they're mostly in the registry (with a few exceptions), and backing/up the registry is problematic.
As for your documents, turn on Files sync (look under ActiveSync's options). After it creates the folder on your desktop and copies your Pocket PC's files there, make a copy of that folder (I frequently just zip it up) just in case.

If I do a full backup of my current system (WM2K3) with DataBackup or Sprite Premium Backup and then do a clean install of WM2K3 SE and then for what ever reason don't like it WM2K3 SE, can I simply restore my old WM2K3 backup or will there be problems???

You'd need to reflash WM2k3 (first edition) first before restoring. The flash utility in the SE upgrade doesn't provide a means to backup the old ROM to reflash it, so you'd need to find a copy. I think finding such a solution was discussed over on the Brighthand e805 forums.
