applications cannot see documents on SD card

I have been using my ipaq 3955 with an SD card for a while with no problems, all of a sudden the app's excel, notes etc cannot see the documents in the folders on my SD card.
They are ther and I can open them if I go direct to the SD card and tap on them.

When is it ok to remove an SD card ?, should I be shutting down all applications 1st or not ?

thanks for the info, I did not have the ignor doc but I did save the contents of the card to my desktop and erase the SD card, put data back, and apps can now see the docs :-)
