I've heard that with most rechargable batteries, if you recharge them when they're at, say, 50%, they'll loose a bit of their capacity. I keep my pocket-pc in it's cradle a lot when I'm not using it to keep it charged, but could this actually be reducing the total battery life? :|

Not really. Li-Ion batteries prefer being charged up. They don't suffer from the memory effect like Ni-Cads.
