Say I want to download Pocket Quake (because I do).

Which version would be the best version to download for the Axim and it's xscale proc?

I realize it might not run great, but that's not the whole point. Just having pocket quake installed on my Axim will make me feel all mushy inside. Now I just need Pocket Radiant. :)

ARM. XScale is Intel's implementation of ARMv5. The others won't even work.

BTW, there are XScale-optimized versions of Pocket DivX floating on the net... you'll have to do a couple forum searches here, on PPC Passion, etc., to find the link.

How about Pquake though - they have several Arm compiles:

iPaq, @migo, Pocket PC 2002
iPaq 38xx series (Thanks to Scott Ramsby)
iPaq 3100 (Thanks to Thomas Wilburn)
HP Jornada 720 (Thanks to Robert M Proie Jr)

Is there any to determine which might be best without trying all 4?

My random guess would be to go with the iPaq/Amigo or the iPaq 38xx version. This is because they seem to be the most up to date versions. The Jornada 720 is probably quite different, as will be the iPaq 3100.
