I think you're more likely to run across incompatible controller chips than any problems with size per se - although in practice that means virtually the same thing as the bigger cards are typically newer. I think the best method is trial and error where possible.

If you have the latest ROM and drivers you should be fine. Format it at FAT32 and make sure you buy a quality card.
