Probably not. Most Li-Ion and Li-Poly circuits know when to stop charging the battery, and in general, their chemistries prefer being "topped off". You'll find that time and the number of charge cycles you go through to be a much greater source of battery wear.
That said, if you go on a trip or some environment where you're literally leaving the PDA on the cradle for weeks untouched, it would probably be preferable to take off the PDA, back up the data, disconnect the battery, and leave it separate.
