This isn't really an ipaq question, but maybe someone knows. If I'm posting in the wrong place, apologies.

Isn't there some way to have my pdf files "flow" when I open them up, so I don't have to do left to right scrolling?

If you have a fairly simple PDF file, they you should be able to use reflow: just check the box:
