Many of the books seem to be pdf-ebooks . Can these even be read on a Pocket PC?

You can with a bit of difficulty mark all the text with a mouse (hold down a shift key) and paste it to a text file.

Adobe has a reader for PPCs. It is usable as it can reformat the text. No booksmarks as far as I know.

As Jorgen says, they mostly can. And if you don't like Adobe's PPC reader (it's a memory and storage space hog) you can try this.

I've found adobe for the PPC to be about useless. I actually thought 1.0 was a little more useable than 2.0. Pocket xpdf is good. I look forward to further development.
