I just finished "FADE"- I need a few explainations

This game was AMAZING!
BUT:
could someone please explain the purpose of each characters (codes/programs, and what the doctors meant at the end (something about lying to him).

It is just me, or was this game loosly based on The Matrix? (sleeping in cold "goo" while in Virtual Reality, with programs and codes with specific purposes).
