I'm gonna go BT in a few days and still haven't decided which PC to attach the dongle to: the one I sync with but is shut down 12 hours a day or the one that's on 24/7 but doesn't have any of my data.

If it's the machine without the data, I'm planning on setting up an Internet pass-through only setup on it.

Question is, will I be able to sync with my PC in this scenario? I can sync via wifi, and both machines and the AP are all attached to the same router. If I can sync via one device that's attached to the router, I should be able to do so via another device that connects to the same router even if it connects via a pass-through connection, shouldn't I?

If you enable some kind of NAT on the computer, and connect using the LAN access profile, it should see the other computer and sync.
