iPAQ Backup doesn't backup iPAQ-File-Store

It doesn't allow me to check "iPAQ-File-Store". But I NEED to do a backup because I am having trouble with the file store and I want to format it.
Any ideas how I can achieve that?

Use the File Explorer to copy all of the files to your PC manually. Then you can copy them back in when you're done with the format. That's basically all the backup does anyway.
