There are a whole lot of registry tweaks out there, but one of my favourites is setting the first 6 apps that appear in the first program menu.

Using PHM Registry Editor (http://www.phm.lu/Products/Smartphone/RegEdit/), go to HKEY_CURRENT_USER\Software\Microsoft\Shell\StartMenu and display the values. Open the keys for "Order" and change the Value data to whatever 6 apps you want to appear first.
For the rest of the apps, I then just edit the links for each program by putting an alphabetical prefix in front of it so that they appear in the order that I want them to. So for eg a-Call History, b-Contacts etc. These links can be found in IPSM\Windows\Start Menu.
You usually have to soft reset before changes to the menu structure take effect.
