Interestingly, some medical software I've tried before have caused synchronisation problems (you're not the only one that uses them :P). So my suggestion at this stage is to uninstall and reinstall your medical software and see how that goes.
You could also try synchronising with another computer (just set up a basic synchronisation profile). If that does work, we'll be able to pinpoint the problem to either your PC or Pocket PC.
